Sensing danger coming, which was Emperor Palpatine's rise by executing Order 66, Cordova had BD-1's memory blocked until he found someone it could trust. As Eno went into hiding to escape the Jedi purge, he decided to place his friend on Bogano.

Despite this setback, BD-1 accompanied Cal on his quest with the Stinger Mantis crew, assisting the padawan in finding hidden vaults and fighting against the Galactic Empire. While traveling across Zeffo, Kashyyyk and Dathomir, BD-1 received upgrades that helped Cal in his journey, and later had its scomp link repaired. Additionally, BD-1 proved vital in giving Cal support when he failed into depression when initially failing to repair his lightsaber on Ilum.
Once Kestis repaired his lightsaber with a new kyber crystal, BD-1's memories were unlocked, allowing the crew of the Stinger Mantis to find the holocron. Unbeknownst to the crew, the Second Sister followed the them and stole the holocron during a duel against Kestis. Traveling to Nur, BD-1 protected Cal against Darth Vader, managing to escape with the holocron alongside Cere. On the Mantis, the padawan decided to destroy the holocron to protect the force sensitive children on its data, preventing the empire from finding them.
